What they should've done is verified the passengers name per passport and then amend the booking to match if needed. At the initial port of journey. And matched it with any codeshare.
Quite surprised the passenger is being blamed for trying to be truthful and getting screwed by the airline and suffering massively.
As I wrote in the other thread linked above, JAL does not even have a field to enter a middle name.
Pre pandemic I regularly had my Vietnamese team coming to Tokyo, a Vietnamese passport typically has 4 names with no indication of first and last name, as long as one name in the passport matched one in the first name field, and ditto for the last name field JAL was perfectly happy to have them board.
The biggest problem reported from people is the hoops they have to go through to check their booking on the JAL website or check in online when they have a middle name in a booking made via a TA or a partner airline.
A mix of communication issues on the question is my guess here. The ticket was there, the passport was not. Of course the text book answer is "it has to match". If I drive 66mph in a 65 zone, am I speeding? Yes. Is it in practical terms going to matter? NO!!!
