Well, the Aegean flights will still earn at least some miles, so it's 12k "minus whatever miles the first 2 flights will credit" and then "24k minus whatever miles the following 4 flights will have credited" . Depending on route and ticket category this could reduce the 12k and 24k amounts by anything between 200 and you 400 miles respectively up to as much as half the threshold limits!
