I have this issue too, perhaps 30% of the time. The agent needs to add the pax to the waitlist for the new flight. At this point, I always ask to confirm that I am waitlisted for FC on the new flight.
I did my SDC online and when I refreshed the app to confirm new flight details I saw that little 'waitlisted' note wasn't by my name. Then checked flight status page and also saw I was not showing up and at that point called it in. Usually try to avoid the phone since SDC is easy to do online.
