Are there any logistical issues at the Sofia end with booking the flight as a return or does it have to be two separate flights as the price difference for my date is quite significant if I do it as two separate bookings as opposed to one return flight.

There are no logistical issues. The set up is like AMS, so mixed arrivals and departures after passport control so you can just get off, wait, and get back on.
I don't see any issue whether you book it as a return or two singles (or even a pair of nested returns).
There is an issue if you want to book as a same day return. The MCT at SOF is 60 minutes. I think some days the scheduled turnaround is 60 minutes or more, but some days it is less. Therefore it would be impossible to book as a same day return on those days it is less. For days when it is 60 minutes or more BA.com won't sell you that. You would need to call to book. Also make sure the offline booking fee is waived since this clearly should be bookable online.
