You should get the same LP and million mile accrual should be same as AA coded & AA operated flights. That's what I saw on my last flights to/from Japan operated by JL with AA flight numbers. I do not know what kind of codeshare flights are non-qualifying.
One possible catch (though not limited to codeshare) is that some of bulk/tour fares do not qualify for fare-based LP calculation and it will instead be calculated based on distance which often results in less LP than fare-based LP.
