Thank you for everyone's replies.
Guess i have nothing to worry about.I also called up JAL and they said my name needs to match the passport name (I knew they were gonna say that) and told me to call American Airlines (AA)

The AA person said that my full name, including my middle name , will show up on JAL's system during check in, and told me not to worry.
