I've actually never flown a domestic flight before. If I know I want to travel outside of Tokyo, I would buy a JR Pass. It's always been a good deal for me. If the price increase does happen then it's highly unlikely I'll buy it again.
The funny thing is that in my own travels I've never taken the Shinkansen. I've only ever taken it when traveling with others who wanted to experience it. Every time I wanted to go somewhere I'd just use Avios, UA miles, or an "explorer" fare to get domestic flights because cost mattered more to me and even at current prices I couldn't make the JR Pass work for my use case.
