Penn Station to the EWR station on the Northeast Corridor is 17 miles. Going southbound at that hour, you shouldn't have a problem getting a seat, so I would definitely go on NJTransit. Were your trip from Washington Union Station to BWI, I would give the same advice; take the MARC train vs the Amtrak and enjoy the savings.
