The cases referred to here were due to an error in the booking engine which erroneously showed saver Y fares as PE Flex. 99.5% of the time the confirmation is correct. Even when it isn't there has been a good track record
of getting points retroactively adjusted.
Edit: I had to go through several hoops to get mine adjusted but eventually did. YMMV
