I am not sure how this would play out if you left your passport in one city and made an overnight trip to another city with only the card. As far as law enforcement is concerned, you're good. As far as the hotel is concerned, they're unable to meet their legal obligation to take a copy of the passport of guests who are not resident in Japan.
