I can't speak for the Hyatt or Embassy Suites, since I've never stayed at those properties. But for me, if staying at the Hilton isn't an option, I'd be more comfortable taking the Silver Line from South Boston and staying at the Ren. In a prior life I drove by the CY every day to and from work. It's not really all that close to the airport IMO. And it's not in a good location. You'll be stranded there. I think the Ren might actually be closer to the terminals. Anyway, personal opinion, I'd never recommend the Logan CY to anybody. There's a reason why the rates tend to be so much lower than everywhere else.
It's a ten minute walk to Donna's. 12 minutes to the Orient Heights MBTA Station, if you want to go somewhere (and the hotel has a shuttle option).. 30 minute walk to Belle Isle, for the best Lobster Roll south of Wiscasset.
