When I flew into MNL 2 weeks ago (T3) the queue at immigration was over an hour long.

I would say a firm no.

Also, PAL is not known for punctuality.

If you are on a single ticketed itinerary you will probably be met at the gate and guided through as expeditiously as one can manage. But be prepared to take the next flight.
