Stopover and transit are separate. So your 2x transit and 1x stopover are OK.
If you can book it, it'll work. QF webpage would complain I think if it's not allowed. It gives a lot of annoying errors but factors in several scenarios and doesn't even offer flights that don't fit. Even better would be if it gives you a stupid error so that you have a valid reason to call QF and book it via their callcenter, as they then wave the booking fee.

My most complex experience so far (in 2020) was a round-the-world ticket which maxed out conditions of Oneworld; Many transfers, 5 real stopovers, 2x <24hr visits in NYC and SIN. With surface sectors even going slightly over the max. allowed miles but I could book it via phone with QF and didn't have any issue in flying all sectors.
