I had this same problem with AA flights taken in March and it took many phone calls, emails, and even one erroneous rejection before it got solved. I'm travelling on AA again later this month and I hope they fix it by then because the current process to claim missing mileage is simply exasperating.
Sorry to hear that. Wanna know how long you have been waiting for points? My travel buddy is nearly gold after all points I claimed, but if he does not receive on time, he will exceed many points in silver, losing 70 points due to resetting to zero by reaching the next level.
