It's been a while since I've been to either, but the best slices I've had in NY have been:

Zero Otto Nove (the original pizzeria is in the Bronx, but they have one in Midtown that also has pastas and other Italian food)

Juliana's (in Brooklyn, just over the Brooklyn Bridge)
