I think your best option will be a taxi. Taxi from Haneda Airport to Hotel New Otani will be fixed fare, 6900 yen plus express way toll. Taxi from Hotel New Otani to Haneda Airport will be metered ride, which will be around 8800 yen plus express way toll.

I am guessing that you will have luggage also, with your two kids I will not recommend trains/subway.
