So this is a recent story! Booked flight on AA.com flying the following routes on AA Flight number:

I added MY QR booking by the time of booking, and also confirmed it upon check in and it was printed on Boardingpass!

Same PNR:
ARN-HEL Operated by AY (Miles received on QR)
Short transfer:
HEL-JFK Operated by AY (Miles received on AY)

Return:
LAS-DFW Operated by AA (Miles received on QR)
DFW-LHR Operated by BA (Miles received on AY)
LHR-ARN Operated by BA (Miles received on AY)

Was quite expensive tickets in Business, and I would be Gold Member at Qatar By now and got future bookings with Qatar as I was going for Platinum with them, but now I won't trust them for future EU-USA as it seems like a lottery where the flight ends up!

Any suggestions what to do? Just skip Qatar for the future and Chose other airlines to Asia that also operated EU-USA which Qatar doesn't?

Unless you somehow introduced your AY account to the booking, there's really no way that account could have been replaced QR PC as the pot to put the avios in. Maybe the onboard interaction to get wifi was that introduction.

If you do make any parallel business with an FFP you don't want attached to that booking, it's best to make absolutely sure the agent is aware of your wishes. Better still, avoid doing that parallel business: it can have unwelcome results.

At Doha recently, travelling uncharacteristically on my BAEC FFP, I used my QR membership to access the lounge. I made it clear to the agent that the QR number was ONLY for lounge entry: he understood completely, reassured me the ticket was still linked to BAEC alone, and everything went just fine. Unlike some years ago when a visit to UA lounge diverted the miles from TK to my more "powerful" Lufthansa account, which i'd used to gain access.
