It's very likely that cheaper inventory ( in terms of fare bucket ) is available when purchasing LON-MUC and MUC-CTA but the cheaper availability is not available when the segments are married ( linked together ) and sold as LON-CTA.
If you would like to have protection, you must purchase a single ticket as LH wouldn't be protecting you if you have two separate tickets.
