We have this problem frequently with our OW status through AS. BA partner desk says it's a known issue. What's worked about 50% of the time is to open a BA frequent flyer account, add your booking, update your frequent flyer information on the booking to your AA number (or whatever you have your highest OW status on), log out, and log back in. If that fails, call your partner desk at AA. It's a futz, that's for sure.
Likewise. This has been an ongoing issue, and along with the suggestion above, I've found entering the OW Ref # in my AY account and successfully update it that way if, for whatever reason, one's unsuccessful changing it on BA.
PS - To be fair, the same thing happens with my QR bookings too, at least it does for me.
