I've only stayed at ROKU, FS, and Suiran, but Aman, Mitsui, ROKU, and Suiran (Arashiyama) all have natural onsen (hot springs) water, however, RC Kyoto and FS Kyoto do not. I'm not certain about PH Kyoto, their spa website says nothing about the bath being a natural onsen, and if it were, I'm sure they'd want to mention it.
