We're looking at going to a couple podunk beach towns on the Pacific coast of Mexico. The hope is to fly into one and out of the other. Connecting through Mexico City in both directions with the MEX <=> beach towns being flown on Aero Mexico. Pricing using "Multi-City" on dl.com yields fares over twice the cost of individual 1 ways. On AM.com its about 50% higher. Is this one of those situations where the airline gets mad if you book 2 separate tickets? Any chance dl reservations could price it to give the lower fare? As a whole other can of worms, is there benefit to booking on Aero Mexico for medallion qualification?

No, there is nothing wrong or any violation of ticketing rules with booking as two one-ways instead of a roundtrip. There can be a benefit for booking AM coded flights for premium cabin fares due to MQD/Miles earning based on distance. For coach class fares, not so much (particularly on expensive coach class tickets where DL earn based on spend may come out ahead). You will need to look at distances and fares classes to determine which one is better. Open jaws to Mexico should still qualify for cheaper roundtrip fares (as long as jaw distance is shorter than either of the two flown legs). But without know routes and dates, it's hard to say why it is pricing this way.
