This was some years ago but I had a layover of just over 6 hours in ZRH flying from JFK to MAN. When I tried OLCI at T-24 I could only check in for the TATL segment but not for the connecting flight to MAN. However, I was offered the option to check my bag through to MAN or to pick it up in ZRH. You will probably be given a choice as well.
