JL might interline your bags, but even if they don't, you will have to pick up your bags when you first enter the US and clear Immigration. After that, AS will have an area to re-check your bags. SO either. way, you won't have to get back in the general line at the ticket counter.
OP seems to be concerned about having to pay for the bags on the AS flight, rather than the checking in process. If they are not checked through, this if not going to work.
I'm not sure what JL's policy is here.
