If going a long way, consider the Maldives or Fiji or somewhere similar instead. Thats the long haul route selection advice im offering....

There's a LOT more to Bali than some (admittedly crowded) beaches. If it's within the OP's budget, I would highly recommend the Four Seasons near Ubud. I can't imagine a better place to honeymoon (private cottages overlooking a lush tropical valley with private infiniti pools), and Ubud is a pretty interesting place on it's own.
