The application process for Global Entry by citizens of India who are US Green Card holders is exactly the same as for US citizens; there is no need for a background check or approval by any agency of the Indian government. As is evident by your wife's experience, I suspect that the same is true for Indian citizens who are Canadian LPR's applying for NEXUS.
Actually it’s not. Indian citizens who are Canadian PRs need to submit a separate application for police clearance once GE/Nexus application is submitted.
