Same ticket it will happen, separate tickets on domestic Japan even to non alliance carriers will probably happen. JAL does not serve Iwakuni, so keeping it in the family is not an option. But also why JANA is usually quite good at getting luggage from domestic flights to non alliance carriers, there are quite a few regional airports split between the two.

And no, not to various LCCs.
