That's two hours, not three. I would not risk it on separate tickets. Especially since checked bags on WN will take 20-30 minutes, then you'll need to make the bag drop cut-off on JL.
Weather in October is usually very good though, and visibility related ATC should not be an issue at SFO that time of year.
