I really appreciate the autoload capability and the fact that Clipper is accepted on nearly any kind of public transit in the SF area. Occasionally I find I need to transfer to an AC Transit or Samtrans bus and it's nice to not have to worry about preparing in advance to pay the fare. Not even to mention how Clipper keeps track of transfers for Muni.
