That is the case with every hotel, and also big limitation of relying on concierge to book for you.

Sawada might be a last minute possibility for you as he opens seats on Omakase one week in advance, with the caveat that the majority will be single seats, but it's possible to luck out and grab a reservation for two.
Suzuki in Ginza maybe another option, his dinner is a bit pricey but lunch is a good value.
If you don't mind a small trek to Saitama and paying cash, Inomata (a Tabelog silver) is pretty much always available.

It was so simple back in 2019. One quick email to the Conrad Tokyo and they booked us with Jiro himself. Guess times have changed :/
