I was in the same situation (ORD-HND downgrade from F). I'd try looking at your itinerary on the JAL site (with the Japan Airlines confirmation code Alaska gives you) to see if that's already showing you as downgraded to business class.
(The JAL site should show "Cabin: Business / JAL Sky Suite", potentially with a business class seat number already).
If so, you should just need to call Alaska and get them to accept the change and reticket it which is pretty painless.
