Also, weirdly. I can see the CX segment on the CX website with the CX PNR but can't pull up the booking with the KM PNR on the Air Malta website.

CX uses Amadeus while KM uses Sabre, so they do not share the same PNR. CX and KM interline with each other.

I'm not sure if you are referring to https://www.cxagents.com/content/dam...I)_Summary.pdf. This file is for through check-in, which is more strict than baggage through check. This means CX will not be able to issue your boarding pass on KM and vice versa.
