JAL will tell you to deal with the 3rd party (Amex) since that is where you bought it from.
Amex will blame JAL or anyone else because that's what they do these days. (Expedia sucks)
It happened to me last year when AA decided to change a codeshare and neither Amex nor JAL would/could fix it. In the end I took the refund and booked on ANA.
JAL can take over the booking if needed. In fact, the Amex Platinum Travel Desk agent kept telling me I should let JAL take over my booking because their system could not price out the flight change correctly. I ended up talking to a JAL agent who gave me info on what the Amex agent needs to do to resolve the issue.
