This happens occasionally with the A320, which JetBlue uses on flights that have no business being operated by a clapped-out A320.
My guess would be that there was something wrong with the A321neo necessitating it to fly at a lower altitude or some similar reason that would increase fuel burn. Otherwise, I can't imagine why it would have any trouble doing this route.
