There is a risk with separate bookings, the scale of it depends on the amount of time involved. For example if there is a long delay or late cancellation, but you had a long connection time, you may still have the option to jump on a train or even a taxi and still make the Virgin flight. If you didn't want to to that, you would still have the ability to contact VS to let them know that you are stuck. Then when it comes to Virgin showing flexibility, well on the day it may be messy, I don't know, but ultimately you are only on the separate tickets due to VS failing to rebook you fully. So from an EC261 point of view I would say you are in a strong position.
