As long as you're still within your baggage allowance, just take them to the counters and check in. I did exactly that a month ago

Edit: also where can I insert our non sq frequent flyer on sq flight redeemed through krisflyer? I can't find the menu during booking / check in. Thanks
You have to do it at the airport. AFAIK, no way to add it online.
