My recommendation would be to head to an onsen that's open 24/7 - soak in a bath and relax in the early hours. Then head somewhere for breakfast / brunch:

The 24/7 onsen sounds like a lovely idea, but I will have a toddler in tow so probably not likely for me. Thank you for the breakfast links. I remember struggling to find breakfast spots on my last visit to Japan and usually ended up at a konbini.
