For example YYZ - IST exists with Turkish and IST - CPT exists, but I have never seen this route show on the Aeroplan site.

There's a lot to learn here, so if it feels a bit overwhelming you're having the same experience lots of people do when they start learning to build complex awards.
Turkish is notorious for "married segment" routing rules, so that's a good topic to learn about, and PoT does a good guide on the topic:

As you run a few dozen searches, you'll start to see a few patterns emerge; for example, CPT is generally an easier destination to reach in business through Egyptair, Ethiopian or Etihad, than through Turkish, Swiss or Lufthansa. You might find that something like YYZ-CAI-ADD-CPT is a lot easier to find than say YUL-IST-CPT.
The new website is definitely improving over time, but there are definitely still a few instances on complex routings where you'll find the flights you need individually, and need to call them in to an agent to book.
