Another problem with using OTA's is that they may sell you two separate tickets where your connection might not be guaranteed. I remember once going on one of the agencies to buy a ticket from New- York to Montreal. The OTA actually offered LGA-MIA-JFK-YUL as the cheapest option. I actually too it as at least it was on the same carrier and there was plenty of layover time but it was two separate tickets sold as one intenarary. Thankfully nothing went wrong.
Wait, you flew New York to Miami to New York to Montreal?
