Can't go wrong with either. I think the Pen is more conveniently located for you to MTR to various locations. Would also look at the Regent if it is open by then. It'll have a view closer to the harbour.
Depends where you are going. If your visits are mostly on the Island, the FS is better situated. Agree that the Island Line station is a bit of a walk from the FS, but the Tung Chung and AE lines are right underneath the hotel. For coming and going to the airport, the FS is far better located.
