If you cannot change your FF# when you pull up your reservation at aa.com, then call AA and have them switch it out. And yes, once your BA# is in the reservation you will give up any upgrade options you would have via AAdvantage status.
I did it yesterday at airport. I double checked when i went to the lounge in CLT, she confirmed BA # was in there. But i looked this morning, i was awarded miles on American (2 flights) and not BA. I will try again for my flights home.
