Because Apple Pay is just a branding of the service Apple offers on their devices, the actual underlying mechanism is still the good ol' EMV Contactless as far as credit card is concerned.

Thus when you are at the checkout line in Japan, you should say カード (card, pronounced car-do) or タッチ (touch, pronounced ta-chi) and the cashier will select the corresponding option on their end. Then you just tap your phone.
