I'm betting your agents just had no clue what to do (or did and just didn't want to deal with it). Yours was slightly different in that they pulled the wrong certificate, but still wanted to travel in upgraded cabin. They have to remove the attached certificate, reissue it, then attach correct and reissue again, lastly request the removed certificate be reopened. Major PITA. However it was DL agent mistake, really shouldn't be that hard.
