If I search TYO-SFO using miles on October 17, I see my only option for JL2 HND-SFO is economy at 35k miles + $61.

However, if I scroll down, there's a mixed cabin F itinerary for HND-SFO-SEA-OAK, with the First class segment actually being HND-SFO:

This feels very silly, why would I fly from one side of the bay to other via SEA?

Is this real, or phantom space others have discussed above? If I book this, could I call and ask to drop the AS segments? If they can't drop the segments, could I just fly the HND-SFO leg and then leave the airport after clearing customs?

Thanks
That's 100% a phantom.
If the standalone international leg doesn't show up in the results, then the international-domestic-domestic ticket is always a phantom. Works the other direction as well.
My suggestion is limiting your search to one stop max. It flushes away all these.
