You have to collect your bags at SFO to clear customs. You can easily walk out of the airport after customs without needing to fly the remaining segments.
While I don't know for sure, it's possible that JL has some married segment logic going on, where they are willing to release inventory in lower fare classes for connecting service than for non-stop. Kind of a bizarre situation.
