Before I made the booking I called IB and AA and asked how to have it credited to my AA account. BOTH told me to call IB to add my Aadvantage number and I'd get credit. I did exactly that, followed up a few weeks later to confirm that was correct, SAW my AA # on my IB account, AND at checkin asked the checkin agent to make sure my AA# was on the itinerary. Problem is with Amadeus system. It allows for multiple FFP on the booking. Iberia was first entered as FQTV and subsequently AA was ADDED as FQTS as a 'footnote' like getting the benefits of this whilst the miles go to IB. What you and others to do next time, is to ask IB to REMOVE IB's number entirely so that there are no longer any FQTV on the booking. End transaction and refresh... check to see if the FQTV is really removed, and then ADD your preferred FQTV onto the booking.
Yeah, its a pain, but that is the only way..
