Definitely weird. Something similar happened to me last month - purchased a ticket on the Alaska website, YYZ-ORD AS-marketed AA-operated + ORD-SFO on AS. When I checked in at YYZ, I used the priority lane and the check in agent wanted to charge me for 1 checked bag. I said I shouldn't be charged because I'm OWE - showed her my digital AS card on the app + the boarding pass clearly showed OWE - she was able to waive the fee without a supervisor
