Some of the cheapest fare buckets have some very cheap fare bases with lots of restrictive conditions (advanced purchase, duration of trip,..) attached. When this fare bucket is unavailable and you are pushed to a higher fare bucket, some of these attractive but restrictive fare bases do not exist and you are pushed to a much higher price. Again, I don't know with CX, but that was certainly my experience with AF.
The fare (basis) continues to exist unless the airline pulls it out of ATPCO (or other equivalent) filing. Anyone who runs a fare quote display on GDS, EF, or KVS can still see the fare basis. The fare (basis) no longer appears available to be sold because the fare bucket it is required to be booked into is no longer available. You are just pushed to buy a more expensive fare whose designated fare bucket is still available. In this regard, there is no difference between CX, AF, or any major airline. Some airlines have fares that require dual availability (e. g., both
m class in a higher cabin and
n class in a lower cabin need to be available). CX does not have that. I don't know about AF, though. This will only apply to First, Business, and Premium Economy and is more commonly observed on US carriers and their JV partners. Another related note is that, in some systems, the fare quote display will automatically take out those fare bases that no longer meet the advance purchase requirement, so they may appear to be taken out when in reality they just no longer can be sold as time gets closer to departure.

I admit I have never used the Amadeus version for airlines, but it is my understanding (though I could be wrong) that, for airlines that use the full Amadeus Altéa suite (including CX, AF/KL, LH/LX/OS, etc.), the yield management software is part of Amadeus's offering. The inventory is not instantaneously updated on Amadeus. The inventory is hosted by Amadeus, then instantaneously updated on Sabre, Galileo, etc. Amadeus markets this solution (
