Despite what you might think with African airports (chaos, disorganised) the South Africans have JNB pretty well organised and should not be too long getting through (even on a fully connecting ticket you have to collect your bags, go through immigration and then go to the domestic check in area etc). 90 minutes will easily get from from the stand getting off the A380 through to the gate area for the domestic to CPT and usually its nearer 60.
