No, it's not unusual to have 2 PNRs for one booking, I think the maximum is something like 4 PNRs of one head booking. You can also have several head PNRs too. I wouldn't overthink this, if you have an e-ticket receipt and a ticket number then to a greater than 99.9% confidence you have a sound reservation, and the 0.1% is something like a cyber attack on JAL the day before travel.
