No one here has reported the Chase covering being reduced because the airline refunded an unused ticket for a cancelled flight.
If the airline covered hotel or other expenses, then yes you couldn't use the Chase coverage for those things (already covered). But the airline refunding the ticket cost is totally separate.
You should have no trouble getting a full cash refund for your cancelled flight, as that's the law in the U.S.
The answer OP's question, in the past it's been hit or miss for covering rental cars / alternative travel. It's not technically covered, but was occasionally especially if it was in lieu of hotel or meals (e.g. rent a car to get home instead of staying the night and flying next day). They do appear to be being more strict now, so who knows. Hotel and meals will almost certainly be covered (up to $500 per person).
